Overview

The R Goose allows you to use R -- a language and environment for statistical computing and graphics -- for data exploration in the Gaggle. R is especially useful with micorarry, MPSS and proteomics data.

It sometimes requires a little effort to install R and the Gaggle package, and its prerequisites, but it is well worth the effort!

Installation

The Gaggle requires R version 2.3 or later. The installation procedure vary slightly depending on your operating system; general instructions are provided here. CRAN has more detailed platform specific instructions for installing R on Windows, Mac OS X, and Linux.

Bioconductor

You may wish to familiarize yourself with the Bioconductor project. The gaggle depends upon several Bioconductor packages, most notably the graph package.

Gaggle R Packages

We provide a base gaggle package, and a few extensions to it for special circumstances:

1. The halobacterium utility package:   extra functions tailored to the data and practices of the Baliga Lab at the ISB.
2. The RBGL package, useful for graph theorietic operations on networks.
